I had not become aware earlier.
There seems to be a bug in relation with footnotes when using underline syntax.

What does Nyom Moritz think? Possible an issue of "real/utf url"?
Having checked, it is apparently an issue with the "Wiki-Style Script" plugin which I installed, if remembering correctly, after
Danilo's recommendation. The plugin was installed to solve some other problem, making it possible to render formatting (like underline, bold, italic, ...) inside section headers correctly. And it worked well for that. Otherwise they would simply stay in WikiSyntax, i.e.
**bold**,
//italic//,
__underlined__.
If I understand correctly, the plugin works by simply translating any "left-over" WikiText into HTML if there is anything that looks like it has not been properly rendered. Just adding some additional "render WikiText to HTML" step at the end. So it is really just some kind of "hack".
So in this case here, it would see the "__" in the footnote links and anchors, looking like some "left-over" WikiSyntax that had not been rendered yet, and convert it to HTML underline tags. Which is of course wrong in this case.
After disabling it now, footnotes work again.
I don't remember if there was another problem besides formatting in section/title headers that the "Wiki-Style Script" plugin was solving. Whatever it was, possibily needs a different solution.
